Wood can rot, or if it was used for fighting, it can easily be damaged by a cannonball and sink. If little or no wind they didn't move fast either. Other common problems were the sanitation, large ships would get rats which would spread disease. Illness was also common since trips could last months and fresh water & food was not available.
